eh, anyways, I figure I'll put in my two cents before this topic dies off completly.
I think this is probably Wily's changing of bodys sequentionally.
Human Wily>AI Wily>Issac>AI Wily again>Weil>Boat shop owner (just kidding!)
To prove that Issac was truly Wily, I point out that High Max shared some similar design features to King. Am I right? And then there is that soul erasure thing. Wily probably downloaded his memory back into a computer because he figured The Issac body would be destroyed if he stayed in it much longer. And as for Weil, he said that he had learned from his mistakes. And what crazy old madman do we know that has made ALOT of mistakes? Also, in one of the screen shots for MMZ4, it shows that Weil is indeed a robot. But he said he had a human mind! He don't seem like the kind of guy that would lie about that. But, in arguement against all that, I think Weil is alot more insane,and far more competent than Wily ever was.
Now, about the Zero/Omega buisness. Capcom made it kind of hard for us to piece together how Zero's mind ended up in the body of a copy. It's likely that before Wily started the Elf wars, he found Zero in stasis, and deciding that his personality was a failure, downloaded his programming into a replica shell, then switched the bodys. He then began work on the Dark Elf project, probably using the maverick virus to create it. He also made a new form for the original zero, now named Omega, so he would not be recognized as everyone's favorite hero.
As for the difference in bodys in MMZ, that is an out of game concept. Capcom wanted a new style for the Zero series, something that would differ it from the X series and make it a completly different branch of games. Now could you imagine the X series Zero hopping around in MMZ? That was just a change they felt was nessecary, and I have to say, it was a wise move. The Zero series' art style is truly unique. And now he doesn't have those stupid Boob-Lights!
And now for something completly of topic, I hope that in MMZ5 you can play as the Three Guardians. Maybe even Copy X!

Ok, on to MMX5. This is the game where Sigma meets up with Wily and tries to infuse Zero with as much of the Maverick Virus as he could so he could turn him into his ultimate form (I believe that to be Omega, I'll mention that later). Sigma mentions meeting an old man that knew a lot about Zero and created his new body for him. Again, Wily.quote] It's true that X5 is the game where Sigma mentions meeting an old man who knows alot about Zero but I think it's interesting how Sigma will tell X that the old man was once a comrade of X's....which had to referr to when Wily and Light were partners... And as far as the MM Zero series...I wouldn't rule out Wily causing trouble again somehow. Look at the X series and how Dr. Light manages to carry on with helping X, after being dead for so long. And even though Zero fights to keep peace it's kinda like he's doing what Wily wants and that's to destroy others...and if it's true that Weil has a human brain then I would say it is Wily because who else could know so much about Zero? Just like Sigma said in X5
