Power Battles/Fighters were side games that don't really count, and that was just an excuse to play as Proto Man anyway, kinda like it is now. And as for King, I can't really explain that one. Kinda baffles me. I thought that game treated Proto Man pretty bad anyway. Freaking gets chopped in half and then passes out after helping with King later.
As for the "Desperate Situation" thing, I think the whole MM8 Dark Energy thing was a bit more pressing. Roboenza was spreading for months, and no one ended up doing anything about it until the robots went berserk. As Duo said, the Dark Energy would have spread all over the world in a matter of days, and it infects humans and robots. That seems alot more dangerous and a more pressing issue. Besides, going strait to Mega Man doesn't seems like his style. If Proto Man wanted to help, he would start quelling the attacking robots himself while Mega Man took out the main ones.
Oh, and Toad Man was MUCH better than Sheep Man. Everyone likes frogs. Sheep are just pathetic. At least frogs can be poisonous...

All the games are relvent to the story, even Wily Wars which was a remake. The manuals state when the games take place and most cover some story aspects that we need filling. If it were not for either of the arcade games we would not know about Zero's production, Forte's energy, Blues reactors, and some more story to Duo.
With R8, Blues didn't know nearly as much as Rockman did at the time. Duo was the one who told Right and Rock what the evil energy was, him and Blues only looked at each other, so Blues wasn't fully aware of the situation. He however also knew that Rockman already had help from Duo who he could tell right away was a powerful robot. He simply wasn't needed.
As for the King deal. King just had an opening which he took. If we notice later on that when he reappeared in King's control room he was attacked by King's shield when he shot at him. Keep in mind Blues was a much lower defense than Rock or Forte so that shot did a number on him. He then topped it off by firing a shot that took all his energy. Those two factors together are what cause him to collapse. Keep in mind as well that cut scene's do not fallow true gameplay. (This is proven mostly with the X series where a single charge shot and obliterate Lumine or massively damage Vile)

Yeah ,but Frogman can still easily be dealt with at a pathetic scale. Oh well just my opinion... As for the whole side story thing as far as I'm concerned a lot of the side games brought out elements not mentioned. I never got to play Wily Wars or any of the GB games so I wouldn't know much from the main series.

The wily wars took place between rockman 3 and 4. The story of it is that Dr.Wily chooses to go back in time to deal with Rock before he is created and Rock has to battle his way to Dr.Wily.
True it is just a remake of the first 3 games in awesome 16 bit glory with amazing stage graphics, bit it did in fact happen in the Rockman story line. There's also the wily tower mode which is the end of the game and show's wily once more getting away after he trips on a rock.

Got Bass and Special Stage 1 today. Bass tends to make most bosses/minibosses easier to defeat. And Enker is hard to defeat because the only weapon that damages him is the Mega Buster. >_> I liked how if you download Bass mode the title screen is changed to add Bass in.
Now time to wait until Special Stage 2 and 3 are released and play through them!

I dislike that Forte's dash is down+jump instead of the double tap forward. Now its hard to do the dash jump AND if your aiming down and you try to jump, you will most likely dash. >_<
As for the special stage, I like it. Enker was a tad bit hard but his power is oh so worth it. I love that the mirror buster can now be used in more than just one stage. (as it was only in Rock Man World 1) Though for something I had to pay extra for I wish that every character could use it. Oh well, I guess that's whats going to make Mega Man unique.
