Here's my take...
After the fight with King, more than 10 year passed after the events. Dr Wily seemed to have disapeared from the surface and no one would know what happened to him. During that peace time, Dr. Light continued his research on robotics and such. He finally found a way to make robots able to think for themselves and worry, become almost human.
During that time, Megaman returned to his former function as a lab helper for Dr. Light. He and Roll helped Dr. Light in his research and so forth, they lead him toward the creation of the ultimate brain upgrade for the robots.
Bass was still running free and developped a devilish plan to get to Megaman, since his primor function was still on. He took down brutally Roll and sent her head parts to the Light Laboratory. Megaman infuriated by this went to confront his nemesis, just to find yet another familly member beastially dismembered by Bass. He then appeared in front of Megaman and attacked him with an unknow new force that no one has ever seen. The combat was so strong, each blows shaken the very sky. In a desperate move, Bass was defeated permanently by Megaman. Sadly, our hero suffered serious internal injuries and couldn't go on... He sent a distress signal to Dr. Light as a last move...
When Light arrived, Bass scrap body was no where to be found and the brain circuitry of Megaman was completely removed from his head parts... Too sadened to lose the robot he considered has his son, Light begun project X with the remains of Megaman.
Meanwhile, Dr. Wily analyzed Megaman's data and found out about "Project X". Using his devious intelect, he used some parts of Bass and Treble to create a "Counter X" to take down and destroy most of human life forms... But his maniacal science didn't stop there... Wily also imputed a virus into his new robot to infect other robots to lead them to chaos through the circuitry of Project X. His final and most deadly weapon of all... Zero...
Both never lived long enough to see their creation grow, Zero had been timed to be activated even though Wily would be gone but Zero's counter never functioned well and woke up 90 years after Wily's death. As for Light, he sealed X in a capsule which he left in his lab... Dr. Light eventually died of his old age but before passing away, he created a set of hidden capsules where X, in a worst case scenario, would have to fight, wouldn't be left powerless...
