Zero was released and killed everyone (Megaman may have survived and been upgraded to Megaman X, unless they are different people) Dr.Light included. Wily soon died of age (probably, or he put himself into a pod or a robot body and woke up ALOT years later becoming Dr.Weil in MMZ)
Wily knew that MMX was created and was put into a pod to save the world later, so he put Zero into a pod too so that he would kill Megaman X when he waked up.
Unfortunatly, Dr.Cain found Zero before X was awoken. Zero went on a rampage, so Sigma, leader of the Maverick Hunters went to pursue him with the team. The known "Red Maverick" was found in an old garage. Sigma and Zero fought. Zero almost won until he felt pain on his head. Then Sigma in a swift strike he hit Zero in the head crystal, breaking it. Almost all of the virus leaked into Sigma, making him the host of the Zero Virus. Sigma became a maverick and quit the Maverick Hunters. The Hunters not knowing this happened they renamed the virus to Sigma Virus. Zero was found and repaired by Dr.Cain and worked with the Hunters for a long time. Then some years later, they found X. They both did not know of what happened on the MM Classic era so they worked together as brothers. Sigma retained the memory of Zero when the virus leaked from him, so Sigma is the only one who knows what happened that day and the end of Megaman Classic era
Thats my theory, most of it is correct. The transition may be wrong. Maybe it wasnt even Zero who attacked the Hunters and he was on the Pod until 21XX.
