It only looked like he died. When you see the shot of Megaman imagining Protoman's head in the sky, look above the tree, that blue dot is Wily's saucer, and every time I see that, I swear this is true, I do a German Dr. Claw voice and say 'I'll get you next time, Rock! Next time!!' and then meow like a cat.
That was back when Capcom actually had some idea what they were doing. They knew they just had to make MM4, and that game's ending is the point where the Classic series plot lost all credibility for me. If I were to direct a series of movies based on the Classic Megaman games, I'd do up to MM4, then make the fifth movie the Cataclysm.
