Well someone has been so kind as to translcript some of the MMZOCW. This is great though as it explains how Omega came to be, what was up with the big four, and what happend in the time gap of X and Zero series.

Why did you decide to make X the last boss?

AIZU: The last boss was a very popular topic of discussion, and we visited the Capcom offices many times to try and get a consensus. The descision was produced from these discussions, although it was more of a joke at first. Tsuda just kind of said, “What if we made X the last boss?” to which Inafune responded with, “Sure, why not,” and that, as they say, was that. Once we were sure that X was really going to be the last boss, we asked Nakayama to do some drawings to that effect, and the proposal just grew from there. As a note of interest, at this time the last boss X was original X and not Copy X. It really wasn’t until just before release that we decided to change it to Copy X.

AIZU: … a month before release? (laughs)
ITO: Yeah, I think that’s about right. We realized that having the original X as the last boss and having him done away like that wouldn’t sit so well with all the young boys and girls that really do see him as ahero. On top of that, the “X” series was still continuing, so we put in an emergency stop and inserted

NAKAYAMA: This meant that the X in the illustrations had to be Copy X, which required some rearranging on our part.
HONDA:That was also when we came up with the idea that Copy X was Ciel’s creation.
AIZU:The only problem with that was, if we were going to say that Ciel created Copy X, it gave way to a few inconsistencies timeline-wise, so we had to come up with some complex explanations really fast…
HONDA: We made it so that Ciel herself was a product of the technological advancements of Neo Arcadia. With the dream of creating a utopia for humans and the Reploids sworn to protect those humans, researchers were working on producing humans with altered DNA. In the process, some children were born for the specific purpose of developing better Reploids to assist in this research. Ciel was just one of these children, and was a prodigy. Just by watching and mimicking the experiments, she somehow managed to produce Copy X. This let us explain how Ciel could have been Copy X’s creator.
AIZU: She was nine years old at the time.
HONDA: That sounds about right. They used the same methods to create the Four Guardians. When Copy X, her own creation, went ouf control, she felt so guilty that she escaped from Neo Arcadia and founded the Resistance. During her efforts with the Resistance, she hears rumors leading to the location of the legendary hero, the Reploid called Zero. This is the story leading up to the opening sequence of Zero 1.

Is there a specific place in the Mega Man series timeline for this game?

AIZU: We certainly took the flow of [the] MegaMan, X and Zero [series] into consideration. The fact that the first Zero game starts with him coming out of stasis is a result of that deliberation. From there, we expanded the Mega Man universe itself in an attempt to explain what Dark Elf truly is. Originally, it was understood that Mother Elf was created using some properties of the Sigma Virus as a Cyber-elf with the ability to control Reploids, but some of the negative properties of the Sigma Virus were also transferred during the process, resulting in Dark Elf. We ended up changing a couple of those details.

Please tell us a little about how the idea of a sequel came about.

AIZU: Towards the end of production, we felt that the characters involved in this game were quite memorable in their own right, and that it would be a shame to let their story end so soon. To that end, we adjusted things a bit to leave it open for a sequel, but that’s also why most of the game is not indicative of a planned sequel. The real question of wether or not we were going to do a sequel came up after we were pretty much done. Since we had left the first game with such an open ending, I think that we managed to pull off this.

Neo Arcadia Tower
The tower leading to the center of Neo Arcadia. Technically, it is really a repaired elevator shaft that was once used in an orbital elevator for transportation between the Earth's surface and the moon. The orbital elevator was destroyed in the Maverick Wars, however, and now this shaft is used to foil would-be infiltrators of Neo Arcadia.

That makes me happy, but somewhat mad at the same time. Sigma, that bastard has even effected the future via the Dark elf. the sigma virus is the reason the dark elf is what it is. That is so awesome, Sigma truly is the most badass evil guy regardless of what happened was upon his wishes or not.

So both Vile and Sigma lived on in spirit in hopes of crushing the two....heh heh..

I still don't think the story they provide for the origin of the sigma virus makes sense...

The sigma virus

The terrifying virus that causes a Reploid to go Maverick. The virus actually originated from one of the circuits that Dr. Light installed in X's brain. The circuits function was to keep X neutral and unbiased in matters concerning humans and Reploids. Tragically, the very same circuit condemned X to a life plagued by the philosophical question that weighed the value of humans against that of Reploids - a question to which there was no answer. Zero was the first Reploid to be infected by the virus, but as an android created solely for evil, destructive purposes by Dr. Wily, the virus affected him uniquely. Instead of going Maverick, the virus turned Zero into a warrior driven by goodness, not evil. Unfortunately, by tirelessly fulfilling his destiny as a Maverick Hunter, Zero inadvertently spread the virus throughout the world. Eventually, as the host of the virus, Zero was taken to a research facility for study.

My issue with this story lies in that:
1- A hardware issue creates a virus. (I can see a bug/glitch possibly being created, but the bug/glitch wouldn't be contagious... not like a virus.)

2- Zero would have had to meet X before facing Sigma... But if that happened then most likely Zero would have tried to kill X. (And this in itself would create another issue... Zero being an enemy and not allowed to join the hunters because he tried to kill X. So then Zero would have to escape, then fight Sigma then transmit the virus... ) But we know this didn't happen because of the X4 cutscene where Zero relives his first encounter with any of the hunters... then Sigma. (In which he's supposed to have just woken up and wiped out a Hunter name Garma's unit before fighting Sigma.) Also we know it didn't happen because X wasn't a hunter yet. He didn't join up until Sigma went maverick, as stated in X1. Which didn't occur until after Sigma fought Zero. (So it becomes a veritable paradox if you try to explain it capcom's way...)

3- It makes issue with X5 when Sigma tries to reinfuse Zero with the virus... As it makes him stronger... But if he got the virus from X... Then X would be the one who got stronger or atleast was immune.

It'd just make more sense if they left it as the Zero virus was created by wily, then when Sigma broke the head crystal it got transferred to him and mutated. (Because polymorphic viruses do exist... and so it would be possible to presume that the Zero virus could have that capability.)

VZ theres also the possiblty that X adn Zero met during the cataclysm of Classic megaman. But this is published by Capcom, the book is in english so I guess you can order one if you want to see this all for yourself, theres alot more to all this. It's called the Megaman Zero Ofical Complete Works

Possibly, but now the problem is if they meet then (during the cataclysm) is that when Zero wakes up again in the X era, he'd already have been infected and according to the revamped mmz works, he'd have become a good guy... Thus he'd have no reason to wipe out a whole hunter unit. Again, wrecking the storyline for the MMX era.

Though if I remember correctly, the X1 manual says that X was sealed until Dr. Cain discovers him due to him needing to be tested to ensure he wouldn't go maverick, therefore I would believe that if Dr. Light was worried about that, then he wouldn't allow X to be active before then. (You know, just in case...)

(And for the record, I'm ignoring the Maverick Hunter X story because it also has flaws which screw up the story.)

they said that thanks to Zero's programming, he went good upon getting the sigma virus. So this is how I see it:

-X is there. blah blah.
-Upon many reploids being created, Sigma is created too.
-Simply from being in the same room as him, Sigma gets the virus without knowing it.
-Sigma gets a mission to retrieve Zero. He succedes.
-Zero comes in contact with X. he becomes good.
-six months later, Sigma breaks and turns maverick.

I feel as though I missed something though. What did I miss?

What you missed? Um, I think you missed that hardware issues can't create viruses... They might not help them but they don't create them. So that issue has to be dealt with first.

I'll admit that a glitch could cause one to become a maverick... But it wouldn't be a virus. The glitch cannot transfer itself to another reploid. But since it is a glitch they could see that it was and know it wasn't a virus which did it... Thus still needing it to come back to the Zero virus to really create the mavericks... As otherwise any cases would just be called malfunctions. (Or possibly Maverick due to malfunction, not of own volition.) And such a glitch could possibly be repaired... Replace the circuit, apply a patch to prevent the glitch from reoccurring and it'd good to go. And even after that, they could just build the patch into all new reploids to prevent that circuit malfunction from causing a problem.

But now, why would Zero come into contact with X? Zero, after being brought in, would very likely be kept under heavy security and well away from virtually everyone. (Being still thought of as a dangerous maverick... until they completely test his systems out and see that he's no longer being controlled by the zero virus.) And since X would not yet be a hunter, he'd have no reason to be anywhere near Zero as of yet.

Basically it still ends up that the Zero virus leaving Zero would have to be the reason why he turns good. (Being freed of the control of the virus.) Even if the Sigma virus immediately re-infected Zero when the virus was passed to Sigma, it'd still turn him evil... As it was the virus which made him that way in the first place.

It is AWESOME! in this we get Elpizo's background, more character devolpment, find out what was with Fefnir and Levithion while they were OOC, and above all else we get to hear Mantisk yell CHIKA-CHA! XD Yes there fun to listen to, trust me it's worth it.

My name is..no..as one of the members of Neo Arcadia's city administration bureau, I had no name.
If a "name" is just a simple means of recognition, it is my serial number, TK-31.
This series of numbers is what served as my name.
In order to constantly maintain the humans' utopia, a strict administrative organization, consisting of a large number of mass-produced Repliroids like us, and a group of high-class Repliroids with real names, was necessary.
The human society satisfied by the calm-hearted peace was replaced in number by the society of Repliroids with advanced functionality.
I loved the system of the city Neo Arcadia, so supremely well-managed.
..Heheheheheh.
Yes, up until the moment I took that word as my name!

Coworker A: Look. It's Harpuia..
Coworker B: So he really has been traveling with the current survey.

It's natural that Master Harpuia, representing Master X's administration from the scientific branch, would come to supervise on-site. Actually, he should consider it an honor.. Heheheheh..

Investigator A: The electricity is working..here?
TK-31: It looks like a huge library.
Investigator B: Whoa..there's an amazing number of doors. What could so many rooms possibly..

TK-31: At that time, I..had no idea what I was doing. That I would wander as though guided by something into the deepest data room and eat of the forbidden fruit that was the fragments of history sealed away in the darkness.. TK-31: Huh..!
Harpuia: What's the matter.. what are you trembling at? Like I said..you were supposed to just gather data.

Harpuia: Someone like you, even if you were just interested and following your disgraceful curiosity..still shouldn't know pointless things. It doesn't matter. Forget everything you have just seen. Serial number..TK-31.




(Record2: Irregular Passion) Episode in ZERO
After that survey, I returned to Neo Arcadia and would have spent a week there. During an ordinary day passing peacefully, I felt like that incident was nothing more than some kind of hallucination, as though it had been an illusion projected by signal noise in my memory banks. Yes, no matter what I had seen, it was completely impossible for my feelings about Neo Arcadia to change at all.

Repliroid: Hey. Don't you think the energy distribution quotas here have become stricter?
TK-31: We administration bureau Repliroids are treated well despite that. I have no complaints.
Repliroid: Hmph. That isn't all. The Irregular arrest rate has risen 8 percent. There has never been such an increase..until now. There's a lot of talk that there were no abnormalities in the group that was retired. Did you hear? The group that escaped staged an armed uprising, and engaged in Resistance act..
TK-31: What are you trying to say! Just who are you..?
Repliroid: I'm HE-22. I managed environmental preserves from the pre-war days on the environmental bureau.
TK-31: Preserves..? Oh yeah..you presented the report on that survey.
HE-22: Yeah. I made the presentation. That..submerged city was deleted from the records. You must notice it too. Something is happening..it's reached a very dangerous level.
TK-31: Hey! If you keep talking like that, I'll report you to the police!
HE-22: You don't get it! What is happening lately..to the Repliroids involved in that survey..

(The Hunters show up.)

TK-31: Huh..?!
Harpuia: Nobody move! This is a warrant from the Hachishinkan. Serial number TK-31. You have been designated as an Irregular for treason against the state! I'm taking you into custody.
TK-31: I, I..? An Irregular..?
Harpuia: We will regard any who resist as Irregulars and retire them here!

(An explosion occurs.)

Harpuia: What? The Resistance?!
HE-22: TK-31! This way!
TK-31: I..treason..? No.. Neo Arcadia thinks I..thinks I..!*

HE-22: Looks like we got away. Hey, keep it together, TK-31! It's all right. The intelligence you have will be indispensable for freeing our comrades who would be retired on false pretenses. We've been watching carefully for an opportunity to get you out, since you are acquainted with Neo Arcadia's internal conditions and participated in that survey. First, let's get out of here. Foxstar: Silence!
Cerberian: Judgment!
Inarabitta: The simple solution to the current situation that the wicked crime of harm to humans is becoming common, preventing reoccurrence, from the standpoint of general precaution is that the serial number Repliroids must be commanded to be punished severely. Therefore, in the name of the true sovereign Lord X, we designate him as Irregular. He is to be retired for scrap.1
Cerberian: Designated as Irregular!
X: Today's trial concerning Irregular security is hereby adjourned.1

Inarabitta: I can't understand Master X's verdict today.
Foxstar: Inarabitta! You speak recklessly. As protectors of the law, we judges are not perfect to the point of verifying the circumstances he used as a defense.
Inarabitta: But, Foxstar. Since after all it wasn't known what he ended up seeing, don't you think that designating him as Irregular without lengthy deliberation was too hasty a decision? It's not like we didn't have more time to discuss it...

Harpuia: What you said just now..I will pretend that I didn't hear it. As for the recent increase in Irregulars, it's the incompetence of us Four Guardians as well. The one to blame for today's verdict...could it have been me?
Cerberian: Take care of yourself, Sir Sage. The same as Master X, you are a light that shines on everyone. Please don't blame yourself. It becomes a breeding ground for dangerous thoughts, the reform of the Irregular reserve troops.3 Preventative treatment, that is, the correction of causes of stress, is necessary. But, the founding principle of Neo Arcadia naturally was to be cooperation between humans and Repliroids... Master X... A better decision...

1 Some of the legal language here did not appear in any of the dictionaries I checked, and people more skilled in Japanese than I didn't know what it meant either. I think I got the thrust of it, in any case.
2 Harpuia is called "Kenshou-dono" here, a combination of "kenshou," his title, which means something like "wise leader" and was translated "sage" in MMZ2; and "dono," a formal suffix usually used for knights and the like.
3 Could mean either that [thinking about] reforming Irregulars gives rise to dangerous thoughts, or perhaps that the reforms instituted among the Irregulars cause the Neo Arcadian Repliroids to get subversive ideas.

Omega: Guooooo...

The release of the Dark Elf once resonated with Omega, the Devil Repliroid who plunged the world into terror. When the apparition calling himself Doctor Vile appeared in front of me, I knew that the utopia Neo Arcadia was no more than an illusion created at the end of the bloody battle. But if the friends I spent my life with, fought with, made promises with, the sworn enemies I fought my hardest against, were all a dream... That couldn't be. Otherwise everything in this world would be an illusion. All the power, all the deceit, were now to reveal a history steeped in madness.

"Emergency Floor Center!"
"The delegation? Send it over there."
"Master X has been brought back!"
"That Vile..what could they have done together.."
"Well..if they prepare the data and don't analyze it.."

Human: Yes, when we heard that those two had suffered serious injuries, we came as fast as we could. At a time like this, there's little we humans can do.
Harpuia: I'm sorry. ..Well, how are they doing?
Human: Well. We gave them the best treatment we could, but apparently they lost consciousness as soon as the transfer was complete, and now, their condition remains critical. As for when they'll wake up..we don't..

Inarabitta: Aahh, what, you finally got back, Harpuia. You're pretty slow for someone who can fly. Hey! Hurry up and get those two pieces of scrap metal and free up the room!
Harpuia: What..!
Mantisk: Kyahahahaha.. Want us to help you dispose of them? Since it's been this long and you still haven't stopped the Resistance, you're about to be fired. Neo Arcadia doesn't have enough extra energy to waste it on failures.
Harpuia: Watch your mouth! Those two went to fight against the Devil Repliroid so the tragedy of a century ago wouldn't be repeated!
Cerberian: Goruruuaahhh...! Stop your whining, you little gnat! We have to prepare for Lord Vile. It doesn't matter what happens with your friends!

Foxstar: Ohoho.. While you were lollygagging around, Lord Vile gave us an upgrade. Yes...somehow it's so refreshing..it's a good feeling! Hoohohoho...!

Cyber X: Phantom.. finally we were able to meet, ne.
Phantom: In this kind of shape, this interval I was probably able to meet

Cyber X: Yeah. You already... know about Zero, don't you?

Cyber X: They suffered terrible damage, didn't they? Are you alright?
Phantom: Awaken! Master X is in front of you.

Fafnir: Aan... ..Hu! Hu..oi oi, did we regretably perish?
Phantom: No. You right now are no drifting interim between life and death.

Cyber X: With things the way they are, the tragedy of the Elf Wars could
repeat a second time. In order to be able to stop that, the influence of
brainwashing can't be undertaken by you two, and it can't be just Zero.
Fafnir: De, so it can be the way of you ordering us to help Zero. Heh..
If yoouu saay soo, I will come out once. I intend on getting used to meeting
that damn guy, eh. I will surely strike down Zero!
Leviathan: That is the same way for me... Even if you may give me that order,
I will never have a feeling of friendship with Zero, wa. He is... my game.
Cyber X: Is that so...
Leviathan: Yes. However... Things like Vile are also my game and cannot
be taken away!
Fafnir: Thaat's riightah! First, before I waste Zero, I'll borrow and return
that bastard Omega. Heh, he won't be able to underestamate the name of
Toushou.
Cyber X: You two...
Fafnir&Leviathan: Master X, now, once you give us our orders!

things from Vile and Omega's threatening influence. You can do it, can't

Leviathan: We came as fast as we could. My body's still full of dust. So let's get this over with fast, I want to coat myself in the pool in the Maintenance Gym and fix it.

Harpuia: However the future hidden in the shadows beyond the door may turn out. Wind drives away the fog, fire shows the road. Water enriches the body, and shadow reflects oneself... I'll admit that a glitch could cause one to become a maverick... But it wouldn't be a virus. The glitch cannot transfer itself to another reploid. But since it is a glitch they could see that it was and know it wasn't a virus which did it... Thus still needing it to come back to the Zero virus to really create the mavericks... As otherwise any cases would just be called malfunctions. (Or possibly Maverick due to malfunction, not of own volition.) And such a glitch could possibly be repaired... Replace the circuit, apply a patch to prevent the glitch from reoccurring and it'd good to go. And even after that, they could just build the patch into all new reploids to prevent that circuit malfunction from causing a problem.

But now, why would Zero come into contact with X? Zero, after being brought in, would very likely be kept under heavy security and well away from virtually everyone. (Being still thought of as a dangerous maverick... until they completely test his systems out and see that he's no longer being controlled by the zero virus.) And since X would not yet be a hunter, he'd have no reason to be anywhere near Zero as of yet.

Basically it still ends up that the Zero virus leaving Zero would have to be the reason why he turns good. (Being freed of the control of the virus.) Even if the Sigma virus immediately re-infected Zero when the virus was passed to Sigma, it'd still turn him evil... As it was the virus which made him that way in the first place.

Well first off, maybe the system had some type of wireless effect or something, which caused the virus. Wether I'm right or wrong I don't think matters, as you have to realise that this is the far future. The technology could be things we cannot and will not understand. If this is a continuation from megaman, which had a robot come from outerspace, you can't really question the hardware that exists in the franchise no matter what. Well, I mean you can try but you'll find yourself at many "brick walls" if you know what I mean.(Please say ya do )

Also, did they say that Zero was kept in super secracy?

1. If not then you could never say for sure.

2. Sigma has come into contact with X more than once I bet, and being the top maverick hunter, I'm sure he has gone in to check on Zero for whatever reasons, thus transferring the virus to him. Why he would check in on him I dunno, but you and I both know how anime works. The leader comes in all big and bad and whatnot and comes to see if there's any trouble.

As for the Zero virus, that was a virus created by Wily. It was what kept Zero evil and all that. Upon coming into contact with the siga virus, nothing happened other than the possibility that the two viruses canceled out each other. I assume that thanks to the Zero virus, Zero's programming made it so that only the Z.Virus can turn him, which could explain why the Sigma virus never has any effect on him but make him stronger, yet it was the Zero Virus that was reformed during the colony crash(?) that made the scenario of Zero going maverick in X5.

Viruses...... You say well there is cheat where you can get an X virus... Though I don't know why anybody would want that. Considering it kills you like instantly with X or Zero. I believe its a hack really... But, if that was truelly part of the story than I would agree with a lot of it.... But, really X having a virus is quite unthinkable considering he dies from it every time you get hit with constant viruses from Sigma or Zero. So honestly that is my opinion about it... Then again he did get infected so there is a very strong possibility that he could have developed a specail virus due to the Sigma and Zero Virus outbreaks. Also from constantly fighting Sigma so those could be the possible ways I think. I could be wrong though so please reply with your endless wisdom and belief about the subject.

You are like me, Random: unaware of that change in the beginning. The virus wasn't something that X caught, but started off with. basecally, they say that he is the originator of the Sigma virus. Pretty wacky, eh?

But Sama is used to refer to someone of high status, example: Emperor, King, Queen etc.

Dono, is a term used to refer to one's own master, different to Sama. For example, one Samurai were to serve under this one person, and would refer to that person as Dono, while others would refer to that person normally... Basically, it means "Master", or something.

I don't really like the whole thing too much, to be honest. If we were to get all the answers to the vast legions of plot holes, that'd destroy just about all of the mystique involved in the series. Take the whole Elf Wars for example. Getting all sorts of replies to what happened there is kind of like finding out that [spoilers]Santa Claus doesn't exist[/spoilers].

Although I'd rejoice of any extra info on one D. Mantisk. ;o
