As we all know, ZX's setting is in a nation where humankind and Reploids have sort of merged together. Though there may be some varying degree on how human or how Reploid someone is, people are virtually indistinguishable as either. These times, hundreds of years after the Zero series, saw great peace. Then, roughly 10 years prior to the story, Irregular (Maverick) incidents began to crop up without warning (one of which costing the life of Vent's/Aile's mother). As a response, the Serpent Company, with none other than Serpent as its president, created its own defense force to ward off Irregular attacks. The truth is, unsurprisingly, Serpent is behind it all. Before, Serpent was on an investigation team that had discovered a fragment of the Live Metal Model V, a reminant of Dr. Vile from Zero 3 and 4. He quickly became corrupted by Model V, and killed his companions. Then he set forth to find the rest of Model V's structure, which is sealed away in a ruin. Six other Live Metals, X, Z, H, F, L and P, contain passcodes to access the deeper ruins where Model V was stored.
At this point I'm unsure if Serpent always had access to Model V, or if only just recently in the game's storyline. When he badly damages Vent/Aile and Girouette (who perishes as a result, at least physically), he has Panda analyze Model's X and Z to get their passcodes. However, Serpent seems to have known for a while that he needs a large number of cyber elves to "feed" to Model V in order to purify it.
This is where Serpent's real treachery comes in. He staged the Irregular incidents himself, so that he could collect the cyber elves from those killed. The Irregulars weren't really Irregulars, which is perhaps why they're called Falseroids (they may have actually been reproduced from cyber elves, considering they're not humanoid). That way, Serpent could gather all the cyber elves he needed and still look like a hero to the nation.
Serpent's ultimate goal is Project Heaven. In his final talk with Vent, Serpent states that Project Heaven is an ideal society where the Rockmans, that is, those who can use Live Metals, lead everyone else. And naturally, using Model V, Serpent would be the king of the Rockmans - a Rockman to rule everything. Therefore, Serpent doesn't see his actions as merely killing people. He's using their souls, and the country's history as a part of Project Heaven - they'll become one with him, and this is natural evolution. Before defeating Serpent, Vent remarks that if Serpent becomes the Rockman who rules everything, he'll become the Rockman who protects everything (and of course, at this point Vent realizes that Serpent is more or less the cause of his mother's death). After beating Serpent, Vent contends that Serpent himself has become an Irregular for manipulating peoples' lives. However, Serpent asserts that Vent is the true Irregular, for disrupting the evolution of society and protecting a future with people full of despair. Serpent's destruction causes the collapse of the Serpent Company tower, which likely ruins a good portion of the city (not that it matters since Serpent's forces previously bombed it).
Vent fears that maybe his battle was mistaken, but Girouette, now a cyber elf, reappears and tells Vent he was doing the right thing, and now must carry the world (talking in a similar sense to delivering a package, which was their previous work).
It's hard to say how bad Serpent was to begin with. He was more or less manipulated by Model V, not to mention Pandora and Prometheus. Those two pose as Serpent's underlings, but actually they're the ones using Serpent - their purpose is simply to resurrect Model V. Neither of them perish so I imagine they'll be back.
As for the whole "Reploids having finite lifespans" thing:
Furthermore I suppose, that since Reploids and humans became indistinguishable, they were probably refered to as neither. However, some of the Guardian members are clearly called Reploids in their database entries. So I have to wonder if they're special cases, or if Reploid means something else by now.
That's still not to say that Prairie's sister is Ciel. I already saw this person when they were analyzing Model V, and humans surely don't live that long. Untill further information is given, her big sister is just someone that resembles Ciel and was supposedly killed by Serpent. And according the prerelease info, the true leader of Guardian was lost in an Outer Area, with Prairie replacing her. Given the buste on Guardian Base, the real leader is the girl that resembles Ciel.
That's all I can think of bringing up for now, I'm sure I'll have more to add as I complete Aile's game. If anyone has anything else to add, or wants to ask questions, go ahead.
There still remain some unanswered questions, but I suppose they need to leave some things open for a sequel.
