Here is a theory I came up with. Axl is in fact corrupted by a virus and X and Zero try to stop him from killing. In order to do that they try to cleanse his body and destroy the virus using the mother elf, but soon find out it is too powerfull and they end up killing Axl instead of saving him. After that X has no choice but to seal the mother elf, who destroyed Axl. Zero having nothing more to do with his life goes into a deep sleep. Humans build Neo Arcadia as a tribute to X for saving them.
Not bad eh? I like it.

Didn't Zero go to sleep, because he thought he was the reason why reploids that were close to him go Maverick? I'm pretty sure this was the reason.

Well yeah, that makes sense too, considering the number of tragedys Zero has to face. The moment he sees his work is done he goes to sleep in order to prevent any more bad things from happening to people around him.

Axl was already made by Lumine and Sigma. So,he's prototype. He was gone maverick like other reploids. But its still unknown if X and Zero killed him. Or just he survived from virus's affect.
I prefer you to use Axl to maverick story. So, if you want to start 2nd movie of it use Elf Wars's story. But convert some sprites to X series ( if you want to start first movie as X style ) convert like Omage, Phanteons, Golems... Resistance Soldiers. And dont make MMZ combo for Zero. So, he learned new and poor combo when he awakened. He was weaker than before in Zero Series. So, use old combo. Oww. And make some new EX-Skills. I still can help for sprites.
